    You need to mount the install.wim, then mount the registry and change the default theme values that way. I know it can be done because I used to do it all the time.

    You could do a sysprep in a virtual machine and then apply the changes you want there; themes, drivers and whatnot. Afterward, capture the WIM and replace the wim in the ISO with your custom one.
