In my case it doesn't. Could you post exact steps how you did it? I have Skype Metro app installed and you? BTW1: Another killed app is "Bing", old "Skydrive" from Store (from W8-0) and "Browser Choice" system app (EU ballot screen)... BTW2: "Movie Moments" (from leaked 8-1 builds) has to be installed manually from Store, "Remote Desktop" (which was even system app on the same level as "Store" or "PC Settings" in W8 DP b8102) has to be installed manually from Store too. BTW3: "PC Settings" system app now finally have its own tile again (same as in W8 DP b8102 but purple not light-blue), so no charm is needed to launch it. BTW4: Also some apps CAN'T be found in Store (in my case) but can be found via Google (apps.microsoft.com/...) and installed. These are from MS: Team Crossword, LifeCam Dashboard, Trackpad Settings, HealtVault (probably planned to be succeded by "Bing Health and Fitness"). And one from Logitech: Logitech Camera Controller. BTW5: There are 4 updates for new Metro apps (Alarms, Calc, Recorder, For Reading), which can't be installed on my W8-1 VM machine...
In my case I reinstalled some apps because they often crashed, I have Skype installed. (Messages and Skype snapped) When I open the mail app... in Windows Store, it also displays the messages app:
