If Server 2012 is anything like Win8 then the anti-virus properties of MSE should be rolled into windows defender, making MSE (and any other AV) redundant
Just looked into RTM version and there is no Windows Defender Service! On the internet I also read that it is not bundled.. So I think I'm going to install either Eset NOD32 (paid) or Avast (free)..
Installed AVG File Server Edition. 2 years for 2 machines less than 50$ (here; depends on country / currency; seems ~60$ in the US). Pretty valuable anyway. Runs fine.
Eset File Security & Eset File Security for Server Core (Which is extremely light and cli only) with some tinkering you can setup your own LAN update server for all eset products + group policy through eset remote administrator. Thoroughly recommended
Microsoft system centre 2012 endpoint protection installs and runs lke a dream updates no problem just like MCE on windows 8, running on my server 2012 Datacentre with no issues at all
Is it possible to download it separately? I was looking for a way to make MSE work on Server 2012 for a long time and from the screenshots this product looks just like MSE. Do you know if I must register to Microsoft and download the huge System Center to get this endpoint security? Is there no separate download for the endpoint security?

No way. I downloaded it and it is just what the site says. An unaltered version of Endpoint Protection from microsoft. You can see that ESET is complaining about the stupid adfly ad page, not about the actual download. I'll find a way around it for you and send you in private.
I don't encourage you to download it if you don't want of course but just look what ESET sais. It's a "generic HTML/Iframe" virus. I have MSE here and it does not complain at all. Because I trusted MSE I downloaded the file and installed it on my Server 2012. It's the real thing. Whatever.
