I just tried to update the ROM but doing it will somehow screw up the BIOS functions. It's just not possible to change voltages anymore, it remains at stock. So I guess the JMicron ROM is somehow tied to the BIOS and updating it screws up the BIOS functions...

We need a guinea pig! Even Asus has put a failing bios out: the P6T Deluxe 1604 has been cleared from the download list after a couple of hours, since some user has lost his motherboard after that.
I've just ordered a SPI flash programmer, so I can reprogram the mainboard via it's SPI header if a flash goes wrong So in a week or so when I get it I can be the guinea pig
but are you absolutly sure both got replaced ? because if you check your own bios you will see they are different sizes, im geting the same, 2nd one stays "old" size (so i assume it didnt got replaced) and first one get replaced and gets new size. Didnt find a way yet to replace both of them.
Positive. I use the P5Q Deluxe board on 3 workstation and everyone gives me the correct versions during POST. Try to extract the ROMs from my bios and look at versions.
