You're very right Wolfsdale, it shouldn't, cause bios doesn't mess with windows like this. But flashing a modded bios that's not suited for your pc exclusively can throw weird things at ya, like i experienced myself. a cert that doesn't match just won't get accepted, but a modded bios will flash in many cases. having used a clean iso, it seems unlikely that windows setup got messed up like that without interference from some external source. To be honest, it allmost looks like residuals of some old loader or cr**ck got in the way, having messed up these regkeys like this ? Could be lots of things, but hey, it's windows, not linux or mac/os. It'll always have a mind of it's own.

In some cases like Sony notebooks, flashing in windows is the right thing to do, but mostly it's a bad idea. Accidental powerloss or sudden crashes can allways mess things up, even background activity like services running can be hazardeous. It's a good way to brick your bios. a floppy or usb stick is much more safer way to flash bios. Good thing ppl like wolfsdale r here to help ppl clean up.
