How I can implement Flags (Option "D") with JATD? I've tried but not working, when I do Image Check (option "C"), still appears only 2 index: Windows 8.1 Pro (index 1) and Windows 8.1 (index 2).

In case you did correct, the Pro (index1) was converted and needs to be renamed. So when setting the Flags only change Name and Description to "Windows 8.1 with Media Center" with the quotes. Rest is OK (index 1 and ProfessionalWMC). I know it's kind of tricky when doing this the first time . BTW: Playing with this for a year now and still errors sneak in . Needs only lots of practice or an automatted tool .
In what step i can add the set-productkey and add ei.cfg file? Exporting is necessary? (Skip or Proceed?)

Afaik no need to apply a key for this (never needed myself) so it's optional. It would need the WIM still mounted to do so. With MSGMs tool i recommend to apply all updates to all WIMs, means [1] and [2]. Then update the ISO files [3]. Insert ei.cfg to the \DVD\sources\ subfolder of the tool. Then let it rebuild the ISO [4]. At least test the install to check whether it was successful ... keep your fingers crossed .

So far in your WIM are two indices, it's only needed to set the flags for 'Pro with Media Center' as they don't officially exist, leave the rest untouched. Test installing the 'Pro with Media Center' to assure it's properly working .

A name for the ISO . Called mine something like 6.3.9600.17031.140221-1952_x64fre_MultiEdition_Mk.V_Client_DE-DE-IRM_CCSA_DV5.iso.
