I'd use whichever one is ultimately faster in the OS (so test AS SSD from each controller). The only alternative you really have is to purchase a PCI-e SATA3 controller card. The only benefit you would get from the Intel controller is RAID functionality, which you shouldn't use with those SSDs anyways (they won't TRIM in an array).
