That's a very good question that I wish I was skilled enough to answer. Your code looks alright, but I fear that I might end-up permanently cross-eyed trying to figure the cause of an error in case there was a problem.
@gdeliana seems to have a much better handle on JSON files and can maybe answer this question?

I think those comments in the json file would just make things more difficult to be seen. Now i have simplified the lists, will post a release soon. All lists will have these options available by default: All, None, Select, Whitelist, Blacklist. Features will have: All, None, Select, List

It is known that some packages cannot be removed from windows, we can't do nothing about that. The removal process is based on the DISM executable which is after all Microsoft code.

I don't understand where are you pressing yes? When the script removes:
Removing Windows Package: Microsoft-OneCore-DirectX-Database-FOD ?
Coz for me this never happened

For me it is happening, if you want I can share you the screenshot
And yes only for the above step only popup is coming to press yes or cancel, have to do it manually then
