1) With RS3, the Biometrics and Telemetry components can't be removed using DISM Method since these packages have been merged with other components and It's not displayed in the Menu. But for BioEnrollment App I have added to ToolKitHelper.exe for testing, you can check my v8.1 post for more info about removing it. 2) It's ToolKitHelper.exe and it's a command helper program for ToolKit.cmd to remove the Windows Components using manual method.
No, as I stated I used version 7.7. Does the version number affect the ability to install cumulative updates? Also, I've heard people said that there are problems with LTSB in versions later than 7.7, is that true?
I listed in my post that I do not remove it. "Everything other than, file explorer, flash, edge, IEUI and media player removed without issue."
I used build 8.1 and unfortunately "Notepad" shortcut still exists in startup screen after a clean install
Then do use the latest version and see if it works also you didn't specify which version LTSB edition you are using is it LTSB 2015 (TH1) or 2016 (RS1), if it's LTSB 2015 (TH1) then the CU can't be integrated in any tool as the MS hasn't released a servicing stack update which enables the CU integration.
No it won't be removed. if you want to remove BioEnrollment App do use the ToolKitHelper.exe to remove it, it should work.
Using a Custom StartMenu Layout XML requires at least one shortcut to be present and so I have purposefully put the notepad shortcut in it.

Testing this now. When removing the People app I saw it was listed under the heading Remove at last - what exactly does this mean? Does it mean that this should be my last action before cleaning up the image and rebuilding it? Or should it be the last thing I remove? I currently remove all metro apps, some additional apps (such as Connect), intregrate Win32 calculator, before updating and rebuilding the image.
Do you mean the Windows Logo at OS startup or the StartMenu Screen? If it's StartMenu Screen, do reboot once and check if the startmenu shows the items properly.
The items under the heading Remove at last should be removed after all other components removed, this is done to avoid any conflict with the DISM method. Please do integrate the stuffs first and then remove the components.

MSMG, W10 v1709 x64 en-us. ToolKit 8.1. After remove all Xbox apps, there is still one application left.
If you're not using the latest version, don't complain that it's not working! The latest version is not only for the newest edition of windows, it is for all previous versions supported unless otherwise stated. Read the changelog! He said both store and xbox apps remain when removing all apps because of a typo. @MSMG (I think it would be a good idea to publish a version 8.1.1 in perhaps two weeks for bug fixes or small changes).

In version 8.0 of ToolKit, I had specified that Xbox.TCUI (Xbox Live) App is removed along with Store App as it's necessary for the Store Repair function. Didn't you read the changelog?
