For Cortana removal I have just removed the App part and retained the files inside Windows folder and the registry settings associated with these files. Everything is working fine now related to Start Menu, Setting and Explorer Search.

This is probably not possible to do. It is best to disable Windows Update and refresh the system or do a clean install with an updated ISO with the components removed.
