The Toolkit converts the HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet to HKEY_LOCAL_MACHINE\SYSTEM\ControlSet001 before the integration. Some registry keys are protected, did you get any errors while removing the keys through the Toolkit? Some services when removed in offline image can corrupt the OS, best is to remove them using Setupcomplete.cmd method.
Did you tried without the removal? may be it's the Edge chromium integrated through the Enablement package creating the pending.xml
